On the contrary - that should only help you. If you can arrange one tech deal between two NoR nations, you fill up two aid slots while doing the same work you'd need to fill one externally.

So I take it you've also ensured that two alliances with similar names don't get intertwined? For example, I believe iFOK and FOK would have shared aid screens, although only in one way. For example, FOK can see iFOK but iFOK can't see FOK. If not, get that fixed.
Furthermore, you should also have a formula like the following:

(# of nations)*4 + (# of Foreign Ministries) + (# of Disaster Relief Agencies) in order to compute an alliance-wide total aid slot number for comparison percentage.

1) Yes - the search item is |fok| or |ifok| - where the vertical line is used by the aid list to denote column separations (see below). I was initially concerned with FOK's result for this reason, but a quick manual verification of their aid screen seemed to back up what the program gave me.

It's not really all that automatic - it was only designed to handle one alliance at a time (ie. my own). The stats I posted had to be done manually for each one, and took a fair amount of time, so I'm really not inclined to make it a regular thing (unless I find some time to redesign the program to handle all alliances at once - which, now that I think about it, may not be that difficult). But I'm more than happy to give out stats to individual alliances on request.

It's decreased my slot usage. Luckily I haven't gone with more than 2 slots for reps yet so the worst I'll usually go down to is 66%.

If you have it for one alliance, and you're using the aid sheets that you can download then it shouldn't be too too difficult to automate the whole thing. But yeah, TFD has been collecting this (me by hand, often) data, and our numbers have fluctuated from 30% before a tech program start date, to 50% the next day, it would kind of be cool to see those fluctuations. I understand if it can't be automated it doesn't make sense to do all that by hand :P

1) For aid slot usage, do you remember to double the number of slots used when it's intra-alliance aid? (one aid listing, but two of your AA's slots are used)

2) Are you also counting the number of foreign ministries and DRAs, or are you just assuming 5 slots per nation?
