One is for cost, the other is for requirements though (ie tech/infra requirements)

If you have the cash, then I'd go for the CIA. The extra spies can be huge in a war, and if you can take out enemy nukes/change DEFCON/ destroy money, thats a huge advantage (more so than bonus soldiers, or slightly higher odds)
